I liked all the cool mysterious characters.

FFVI: Shadow.
FFVII: Vincent and Cloud.
FFX: Auron.
FFX-2: Paine.
FFXII: Basch (not very mysterious but cool).

And overall favourite: Final Fantasy 12's Vaan.
